If you have three networks, you need a Thread border router in each network to use “Matter over Thread” at the respective location. Since Matter over Thread works with IPv6, IPv6 should be configured on each router at the respective location.
As far as I know, the concept of a ‘main/primary matter hub’ only exists within the Aqara app, rather than at the Matter or network level. This is why only Aqara hubs are displayed in the app, and not other Thread border routers, such as the Apple HomePod. I don’t know exactly what Aqara has implemented. Others can surely provide more details on this.
Addendum: The leader of the thread routers is elected automatically. Users cannot select one themselves.
Have you set up multiple “houses” in the Aqara Home app under Profile > Home Settings > Home Management?
